A comprehensive marker analysis pipeline was developed to assess spatial colocalization of hypoxia with additional tumor features. Heatmaps were generated for cytoplasmic markers CD44 and CD98 (putative tumor stem cell markers) and mitochondrial super-oxide dismutase 2 (SOD2/Mt) to evaluate mitochondrial oxidative stress response. Conclusion: The established QuPath-based analysis pipeline enables integrated assessment of tumor oxygenation, perfusion, and molecular markers.
